Gotta find a lot more tracks for this to materialize. Hm. Stars - Your Ex-Lover Is Dead might work in a pinch, but it doesn't really fit very well; more about aging and time passing than the real "we're all gonna die" idea I want.

Rilo Kiley - "The Execution Of All Things"
Godspeed You Black Emperor - "Dead Flag Blues" (lengthy, but you could fade it out after the 1st movement with the cool apocalyptic poem ends)
The Smiths - "Ask" (If it's not love, then it's the bomb that will bring us together)
Velvet Underground - "Black Angel's Death Song"
The Dears - "No Cities Left"

Thought of a few more:

David Bowie - "Five Years" (one of the absolute classic apocalyptic songs...can't believe I forgot it before)
Kraftwerk - "Radioactivity" ("it's in the air for you and me"...the live version from Minimum/Maximum has a great disturbing introduction that really emphasizes the sinister aspects)
Rocketship - "No More Tomorrows"
Talking Heads - "Flowers"
The Postal Service - "We Will Become Silhouettes" (or maybe The Shins' cover version)
